So what's the best way to run znc nowadays so I can keep IRC chat backlogs persistent between desktop and mobile?

Run a client like irssi or weechat on a server and use ssh to connect to the server.

How does that work with mobile devices? I don't think either of them supports iOS.

You will need to use a ssh client on iOS (prompt is a good one).
