One idea I've seen before is that each gym leader has a number of teams, and the one they use depends on the number of badges you have beforehand.

This is straight from the generations movie. Brock asks Ash how badges he has so that he may judge which Pokemon to use.

Ah, that's where the author of Pokemon: The Origin of Species got it from.

I think the gym leaders in that fanfic also modify their pokemon/strategies based on the number of attempts you've made.
