I’m no historian, but I wonder if it’s the Dutch. The New England states were English colonies to a large extent, while New York was originally New Amsterdam. Were the differences cultural rather than geographic?

Yes, it was before statehood. You had the New England Colony, Middle Colony, and Southern Colony. The middle colonies included NY because New York was Dutch and below the New England Colonies. Geography played a part in the boundaries. Upstate NY wasn't really part of the equation as the settlements began along the coast.
