In this scene, the mortician is trying to warn Will Smith about the alien under the medical cart, but he thinks she's flirting with him.

Eventually he says: "One thing, I got to drive. It's not some macho trip. I'm saying that's the way I get down." Which causes even the alien to roll his eyes.

I think it's some sort of sexual innuendo, but I have no idea what it means. Can anyone help?

I always took it to be literal, that he’s talking about if they go out he wants to be the one to drive the car.

And it’s a great indicator of just how up his own ass J is.

He thinks he’s about to connect with this woman, and have a fling, maybe more, but in that moment what’s important is that he assert his macho persona that he is the Man and he drives because That’s What Men Do and to be driven around by a woman would be emasculating.

Also, Linda Fiortentino is really fuckin hot.

I don't think it's related to top/bottom but just simply "the way I get down" as an innuendo for "the way I get turned on". In other words, he's saying he wants to drive her because he finds that appealing as part of how he flirts. My $0.02.
