According to Wikipedia, his remains were cremated and left to rest next to his owner, but his fur was stuffed. So I guess they skinned him after he died?

I can tell you that the dog does have a spot dedicated to him next to his master's grave. I went to see it when I was in Tokyo. It's rather small and easily missed but it has quite a few gifts left in front of it (and nothing else put in front of his master's grave right next to him.)
