Pretty sure the female squirrel was cheating and got caught, the one she was cheating with got chased out by her partner. (I prefer this one)
Or if you want the explanation to be more PG then it could be that the daddy squirrel got scared because there was a cat outside the house and ran away leaving the mother and baby on their own.
