These aren't my definitive top 3, just a few I really love :
Princess Mononoke - One of my favourite Ghibli movies. It's a gorgeous movie with brilliant storytelling and also a technical marvel for its time. The mix of CGI and 2D was phenomenal.
How to Train Your Dragon - Easily my favourite of the Dreamworks animation franchise, this entire trilogy is just beautiful and epic.
Wall-E - While I love almost all of Pixar's movies, there's really nothing that brings out my emotions quite as well as Wall E does. It's just beautiful film-making.
